in run 1627 the analysis overview report is missing some variants that show up in the summary table, also the NC control is not set correctly

Encountered this again with 17151 run, re-running a couple times mysteriously solved it. Extra strange since the IGV batchscript in question only showed 2 of 6 variants. No error messages either.
