Ran into an interesting scenario today: Running AXIOME in a VirtualBox where the working directory was the shared folder between Ubuntu and the host OS (Windows). The UPARSE rep_set step requires a symbolic link be made from the UPARSE output in the cluster folder to the rep_set folder. This cannot be done when Windows is the host OS. We need to somehow check if a link is possible, and brute-force copy the file over if not.

Workaround: Use a folder that isn't shared between two OSes.
