I think that it'll be great if you create HTML reports for each script/analysis you run. In a report try to include:

  • A short description of what you are doing
  • Describe the results you get at each step
  • Add a conclusions section
  • Add reproducibility info

If you need some inspiration/guidance check some of the Rmd files at https://github.com/lcolladotor/derSoftware

I am a fan of knitrBootstrap (github version) but even basic R Markdown HTML reports (http://rmarkdown.rstudio.com/) will be ok.
